That sounds like a flap motor issue, but with a car so new???? Also you used the term "hunting" - if it is the flap motor(s), then they will be hunting due to losing their positional feedback.
On wife's Polo, with the auto climate control, you can turn the fan of, though further turning of the fan ...

Polo match tsi 1.2 2k miles. With ventilation vents closed, and fan on zero I am still able to gear a whispering noise, like very fast ticking watch, which "hunts" from time to time. I doubt it's the brakes to be honest as they seem fine in all respects; it feels more like a strut issue, but what do I know :)
