So, I've been driving this '07 9n3 for a bit over a month now, and the lack of centre console is destroying my left shoulder. I've resorted to folding down the back seat and shoving one of the rear window headrests over the middle rear one just to be able to put my arm on something part of the time.
Any recommendations for seats with an arm rest that might not clash too much?

presuming you meant a lack of arm rest and not centre consol here ???
you can buy aftermarket arm rests that fit in the centre consol rather than change the seats

Buy the kamei one, it is pricy but well build.
I bought it before buying my 9N3. Never regretted it.
