If its knocking then there's play in the locking mechanism and the way the tailgate sits on the seals and bump stops. The seal may not be keeping the water out or you might (highly likely) be getting paintwork chipping/rubbing between tailgate bottom inner edge and top of bumper where it meets the boot opening. VW won't entertain an "adjustment" warranty claim after 6 months - get it booked in.

Seriously, at least you can demonstrate what the problem is to the dealer now.
Good luck.

If you can take a top down view of the latch loop (that the tailgate lock engages), so you can clearly see its position in the cut out slot, I'll be able to tell you if it is placed incorrectly.

It may even be loose.

Had a noise when going over speed bumps. Looked at all sorts of things, rear seats properly locked in place,
spare wheel bolted down, etc..

Tried this and it fixed it ! Thanks !!

Car went in last Monday.
I've been on holiday and haven't used the car much (wife and kids always choose the Evoque over my car).
But the knocking seems to have been eradicated.
All the job ticket says is "realigned and equalised bump stops"
You don't get the chance to speak to techs any more, you're 'meeted and greeted' by people at the door who just read the job card.
But, for now anyway. it's fixed.

End of knocking again.
It's booked in for 23rd.
Hi Andy beats, is it the end of the knocking noise after the vehicle was booked in? If so.. Did VW tell u the where the noise was coming from??
