is it when you have your foot on the clutch? If so its not your gearbox because its not connected at that point. If it whines when you have your foot on the clutch, then its probably your thrust release bearing for the clutch.
I would leave it for now, and see how it develops, because you will have to take your transmission off to fix it. So if you done more than 40K, then go to a clutch place, else live with it for a bit until its worth changing the clutch.

I think I missed your post by a few seconds!
If the noise goes away when your clutch pressed, then it is your gearbox. Suspect the input shaft if it makes the noise in neutral - since then only the input shaft is turning.
You can replace the input shaft bearings, but its not going to be amazingly easy.
Also have you checked your gearbox oil level recently... or ever?

My cars done just about 70k, its had a new timing belt (but the engine mount bolts were NOT replaced and about 2k after the new belt etc the mount gave way - had to get a new mount) I got a new cluth about 40k i got VW to do the pedal box and my mate done the cluth , i changed the cluth realse bearing it whirs somtimes so i know what that sounds like (h)
It does it when im driving along , in gear and foot on accelerator ! Its loud and like a RR RRRR RRRR RRRR noise - if u can make that out HAHAH
If i dip the cluth - noise will go away !!! No noise atal !!
If i sit in a gear like 4th at a certain rev amount the noise will go away so if i sit in 4 at 2k and 30 mph for example then there is NO RR RRR PRRR PRRR noise !!
Gearbox Oil - well i had it on the ramp and the gear selector rubber thingy is missing so it was losing gearbox oil - and it took about 2L of oil back into the gearbox - maybe it was damaged ? its topped up now ?
I though it needed an oil change LOL thats how much i know LOL

Well if a bearing fails, its not usually obvious straight away, because the lack of lubrication will usually damage the hard outer surface, you will not usually know until it becomes noisey, and this happens because it starts to wear at a much faster rate.
Usually they just get louder. But in some cases, with no lubrication you can get sudden total failure. Overheating can causes stresses to build until the part breaks like glass, and the shards go everywhere and chew everything else up.
usually in the sump of the Gearbox and the engine, there is a magnetic pickup, and any bits of metal will stick to it. This will give you a good indication of the problem. (some tiny bits are normal).
In your case you can work out that the problem is confined to the input shaft. Since when you depress the clutch when moving in gear the noise goes away, so you can deduce that the only part not moving is the problem. As I said you can replace one of the bearings quite easy. The others require the gearbox to be split apart, and you really don't want to know about that, because springs and sh1t go all over the place! So you are best to get an exchange box.
Exchange boxes are a good investment, because a guy who knows specifically everything there is to know about your gearbox has repaired one, and everything he knows fails in them and sells it to you. So you can drive away that day, even with a gurantee. He then takes your old one apart in his own time, and then sells that to the next guy.
